Sorry, it took me a while to get back to checking it out some more, which I have now done.
As suggested I have installed the plugin on a brand new WP installation and the same issue presents itself – ie settings changes made in Settings simply refuse to save.
So to summarise what I have done:
a) deactivated all plugins on our site
and changed theme to 2014b) tried to install EC on a brand new installation with different themes and 2014 and NO OTHER PLUGINS
c) Tried deactivating EC PRO to see if it is the culprit
The problem presents itself in ALL the above scenarios.
I can only conclude therefore that the plugin is not working with WordPress 4.5.2. I cannot tell you if it worked with prior versions as we have only just started to try out EC.
So at this point in time we are stuck without a usable plugin.
Hoping a solution can be offered.

Secondly, could you try the following:
- Setting your permalinks to %postname% and saving them (or re-saving them)
- Install the Database Browser plugin
- Tell me if you are comfortable using phpMyAdmin ?

Thank you for your answer, for trying the procedure and for the system information.
We have identified this as a bug and we are really sorry for the inconvenience this is causing.
A fix is going through some tests as we are speaking.In the meantime, I have found a rather brutal workaround with phpMyAdmin that seems to work.
