Bought one license but need 2 more- Can I pay the difference in prices?

Hello I purchased the Event Pro Calendar plugin about 2 months ago. Since then a couple additional website owners need the same functionality. I would like to purchase the 3 website plugin price at 149. But since I paid 89 dollars for one already can I just pay the difference now of $60 dollars?

Also I was wondering if there is any non profit discount for the plugin.

Yes, you can upgrade a license at any time, which will provide you with more sites on which you can use the license. Here are the steps for upgrading:
